Digital Pathology

Sonic Healthcare hired me on to join a small team (2 other developers and a data scientist) building a web application for pathologists to view and annotate digital pathology slides, designed to replace Aperio's industry standard desktop application, as it is no longer under active development.

The app features a microscope-level slide viewer built with OpenSeadragon and Fabric JS, allowing pathologists to view and annotate slides in a web browser the same way they would under a microscope. They can choose a slide from a digital casette, view it at various magnifications, rotate as needed, and annotate areas of interest with a variety of tools.

Pathologists can also view and compare multiple slides side-by-side, and to share their annotations with colleagues for collaboration.

It also features a human-in-the-loop workflow for pathologists to select and submit annotations to various AI analysis models. Once the model provides an analysis, the counts and areas of interest are visualized on the slide itself and added to a table in a sidebar. From there, pathologists can review and approve or correct the model's analysis.

Other features include:

  • HIPAA-compliant user authentication and authorization system
  • HIPAA-compliant logging and auditing of user actions, including slide-level and case-level access logs
  • Ability to take and store screenshots of slides for later reference
  • Ability to sign out, sign back in, and reassign slides to other pathologists for review without losing any annotations or analysis data
  • Customizable colors for annotations and analysis overlays, allowing pathologists to choose colors that are most visible to them
  • Ability to view and compare multiple slides side-by-side, with synchronized zoom and pan
